The 20-year-old midfielder struck with a low shot from a set piece that beat goalkeeper Felipe into the bottom right corner.
Forward Paulinho had given the hosts an early lead at the Maracana stadium by heading in Everton's cross.
The defeat left the five-time Brazilian league winners with just five points from their first six matches of the campaign. Bahia are ninth with eight points.
